The film's plot follows that of the game closely. Nariko, a member of an ancient tribe who have guarded an ancient magical sword for thousands of years, is charged with bringing the sword to its destined wielder, a deity reincarnated who will bring peace to the land. But on her quest, Nariko must wield the sword herself against the forces of King Bohan, who wishes to possess the weapon himself.

Cryptozookeepers try to capture a Baku, a dream-eating hybrid creature of legend, and start wondering if they should display these beasts or keep them hidden and unknown.

The Team Rocket leader, Giovanni, has found Mewtwo in a remote area of the Johto region. As Giovanni tries to re-capture Mewtwo, Ash and his friends are kidnapped by Domino, a new Team Rocket member, while trying to rescue Pikachu from Jessie and James. The Clone Pokemon are also captured and are then used as bait for Mewtwo. The situation then becomes a battle between the wills of Mewtwo and Giovanni; and Mewtwo also tries to discover if it and the clones have a purpose in life, even though they are products of science.

In a mythical kingdom, the mighty Imperial Knights harness a magical substance known as Aer to power their weapons and protect humanity from the monsters of the forest. As danger creeps steadily closer to civilization, two young recruits - Flynn, the rigid son of a fallen hero, and the rebellious and brash Yuri - must ride with their fellow Imperial Knights to distant ruins in hopes of uncovering the truth behind the transforming Aer.

A Pokémon scientist named Dr. Yung has invented a Mirage System that can recreate extinct Pokémon. Ash, Misty, and Professor Oak are asked to help test it out, but the Mirage System is suddenly taken over by a being called the Mirage Master! It's up to Ash and his friends to stop this mysterious villain - but when the Mirage Master steals classified Pokémon data and created a Mirage Pokémon so powerful that Ash and Pikachu can't defeat it, will out heroes still find a way to save the day?
