ในช่วงยุคเอโดะ สองผู้มาใหม่ต้องเผชิญทั้งเล่ห์กลทางการเมือง การแก่งแย่งชิงดี และวิญญาณอาฆาต ซึ่งมีเพียงคนขายยาพเนจรเพียงคนเดียวเท่านั้นที่จะกำราบได้

ราจะ ประเทศเล็กๆแห่งหนึ่งที่ตั้งอยู่ทางทิศตะวันตก ของสหพันธ์จูร่าเทมเพสต์ ซึ่งประเทศนี้เมื่อก่อนนั้นเคยรุ่งเรืองจากการทำเหมืองทอง แต่ว่าในตอนนี้ความรุ่งเรืองนั้นไม่มีอยู่อีกแล้ว ประเทศนี้กำลังอยู่ในสถานการณ์วิกฤต เนื่องจากน้ำในทะเลสาบที่เน่าเสียเพราะพิษจากเหมือง ราชินีโทวะ ได้ใช้เวทมนต์ของมงกุฏที่สืบทอดต่อกันมาในราชวงศ์ ขจัดพิษในทะเลสาบ และปกป้องประชาชน โดยแลกกับการที่เธอต้องโดนคำสาปไปทั่วทั้งร่างกาย และชีวิตของเธอนั้นก็ได้ถูกกัดกินไปทีละนิด ในขณะเดียว โอเกอร์ผู้เหลือรอด “ฮิอิโระ” ก็ได้ออกมาปรากฏตัวที่ เทมเพสต์ อย่างกะทันหัน ฮิอิโระ ผู้เป็นพี่ใหญ่ของเบนิมารุ นั้นได้ถูกโทวะช่วยชีวิตไว้เลยรอดออกมาได้ และเพื่อที่จะปกป้อง โทวะ และประเทศราจะ ฮิอิโระ จึงได้มาขอความช่วยเหลือจาก ริมุรุ และเขาก็ได้พบกับ เบนิมารุ อีกครั้ง พวกริมุรุได้ออกเดินทางไปยัง ราจะ เพื่อแก้คำสาปของโทวะ และช่วยเหลือทุกคนจากวิกฤตการณ์นี้

January 1999: Apprentice mage Azaka Kokutou, Mikiya's younger sister, has been ordered by her mentor, Touko Aozaki, to investigate a certain incident in which fairies steal the memories of students at Azaka's school, Reien Academy. Azaka launches an investigation with the help of Shiki.

When the Spirit World is flooded due to an unusual rainfall which overflows the River Sanzu (aka the River Styx), Lord Koenma senses an extremely powerful enemy. He entrusts Death God Botan, to deliver to Spirit Detective Yusuke, a mysterious item which must be protected from the invading enemy. However, by the time Botan finds Yusuke, she's too weak to explain the situation. Yusuke and his friends are left in the dark about the new enemy, but not for long. Soon it is a battle for Earth between mere Spirit Detectives and the almighty king of the Netherworld.

On a warm summer day, a boy heard the sound of bells ringing, as if in celebration, in the mountain near his home. Several years later in that same mountain, the mushishi Ginko stumbles upon a young girl in a mountain with branches and leaves growing out of her body. He later realises that she is the lord of that mountain but finds it strange that a human like her was chosen as the lord. He meets her older brother who has continued to search for her ever since she disappeared while accompanying him on a stormy day. The story is about Ginko’s peculiar journey amidst the occult to unravel the mystery behind the enigmatic girl called Kaya and the mountain that has become her home.

Mikiya Kokutou gives Shiki Ryougi a cat to watch, as he will be away for a little while. Though Shiki protests, he leaves the cat anyway, and Shiki is stuck trying to understand her new feline companion. But as luck would have it, the cat seems to have taken a liking to Mikiya and misses him. Later in another part of the city, Ririsu Miyazuki visits the place where her dear friend committed suicide. She intends to end her life as well, but she meets Fujino Asagami, a blind classmate with a traumatic past. Though the two girls don't have much in common, Asagami reminds Miyazuki of her lost friend and helps her understand her pain. Two months later, Mikiya elects to celebrate New Year's with Shiki instead of his family, which makes his sister Azaka very upset, leading to her spending the holiday with her school friends. As the snow begins to fall, Mikiya reflects on what he wishes for most of all: that Shiki's life be filled with happiness.
