In the beginning of the movie, 20 years ago, on the moon, the 4 Ultra brothers, Ultraman, Seven, Jack, and Ace were fighting a deadly foe known as Yapool, a monster that was several times their size. As they fought, Yapool had a clear advantage and used his several claws to grasp the brothers, although, they managed to clear from the claws through there powers and used a combined Specium Ray to no avail. The monster then flies off to Earth to dodge the attack and the brothers follow. The brothers were barely able to defeat Yapool but the monster still needed to be sealed. However, to seal Yapool away they were forced to give up the ability to transform, and took up jobs to be in the area of Kobe in case the monster ever returned.

In 1999, an enormous meteor crashed onto Earth carrying extraterrestrial creatures known as Worms within it. These creatures took on the identities of real humans and then killed them. In order to counter this new threat, ZECT was formed, who in turn created the Masked Rider System to combat the Worms. The battles lasts over seven years, depleting Earth's resources and turning it into a barren wasteland. By present time, power struggles in ZECT have caused a new group, known as Neo-ZECT, to be created. Souji Tendou, a man weilding the Kabuto Zector, decides to sell his power to either ZECT or Neo-Zect for unkown reasons.

A.D. 2400, DEVA's central council detects an incident of unauthorized access into their mainframe. Someone on Earth was trying to hack into the system. The only information DEVA was able to retrieve was that hacker referred to themselves as "Frontier Setter." To investigate the mysterious hacker's motives, the high officials of DEVA dispatch system Security Third Officer Angela Balzac to the Earth's surface. Equipped with a prosthetic "material body," Angela attempts to make contact with a local agent Dingo, but what awaited her instead was a swarm of Sandworms now infesting the Earth's surface. While searching for Rei, Hyuga instead finds his Neo Battle Nizer and an entrance to the alien base made by Litra. Although the fake Ace was destroyed, Zero try to find an escaped but was halted by Seven and Ultraman impostors.
